Three days after I cleaned the bike I saw rusty spots on the left side on the engine! Cannot locate it. Has anyone else experienced this? It is frustating as it is a brand new street glide!
Did you blow dry the bike when you were done washing it??
If not, water collects in the valleys and crevices and since the fasteners are not stainless steel, surface rusting will occur, hence the rusty water trail you see..
I may be all "wet" here but that's my opinion.......

I love my Air Force Blaster for removing all the water from cracks and crevices. It is useful in getting the water out of places you can't get to (especially your hand switches). And here is the big thing, it takes less time to dry and detail the bike.
+1 on the Air Force dryer. Have one and it's a breeze to dry the bike without touching it with towels, shammy's, etc. Might also depend on how and where you're storing the bike. Do you cover it alot? If so, that could possibly be adding to the condensation which will accelerate the rust. Just a thought.

There's bound to be some teething problems on the early water cooled models. I suggest you locate the source of the leak and apply JB Weld liberally to the area. Should fix ya right up.
