Put an Elite 3 MU90B-16 on the rear yesterday and have the OEM spec 402 on the front. Probably have about 100 miles so far and no issues. I'll be doing a lot of riding this week-end, with some interstate running, so I'll see how it goes. Frankly, I'm not anticipating any surprises, at least in dry conditions.
As for the "don't mix" issue, there are tons of bikes with significantly different front and rear tire profiles that work fine in tandem.
I put a set of E3's on the week before Memorial Day and have ridden 3400 miles since. 2500 on one trip, it rained almost everyday the first week and they did absolutely fantastic, with 2 up and pulling a trailer..No problems. Highly recommend this tire, also handled the curves in the mountains and the high speed interstates with no problems.
I'm running a OEM 402 on the front and an E3 on the rear of my Ultra. I've put 3800 miles on this combo and the ride is great. A very noticeable difference over the 402 on grooves and tar snakes.
Considering you had cupping on the old tire and now poor handling with the new tire (which has much better traction) I'd look for a wheel / suspension problem. Are you running spokes?
Update
Unable to get rid of the wag so i replaced the rear tire to match the fnt. Now both are Elite 3. Still got the severe wag. Feels like the rear tire is flat, on both the new 402 and the new Elite 3. Got to be the front tire. Shop has agreed to replace the tire under waranty. Both tires have less than 50 miles on them. Speeds over 65mph are very scary.

Can you let us know what happens when you get the new front tire? I have just put E3's on front and rear of my street glide and the handling on my bike is scary as well. I have about 1200 kms on these tires now and they aren't getting any better. My shop doesn't stock these tires so they aren't much help.
