I replaced the front lower motor mount on my 01 eg standard last weekend. This stock motor now shakes worse than ever between 1100 and 2000 rpm. How do quiet it back down?!?!?
It takes a bit to settle down with the new stock motor mount sometimes, like 2-5k miles. Some folks have better results with a different brand like Velva Ride or Glide Pro which is a good one.
I had the exact same problem and it is frustrating. Its kind of funny, I had read that the 09s shake a lot less with the new frame, but my new SG shakes the same as my 02.
Anyways, one thing I did that seem to help the vibration a little was replace the rubber bushing that connets the exhaust to the frame under the saddle bags. They only cost about $4 and take only five minutes to replace. That should help some.
I tightened my head pipes at the headers when I had the same issue on my '05 RKC. Helped a little. I was having the same issue, especially at idle. Still pretty "shakey" so I may look into replacing the spark plugs and also adjusting the idle or Power Commander. It's a Harley, so they shake and vibrate, but only to a certain degree.
