Sounds like the problems Stro and I have been having with our '07 bikes with the T-max. I think I probably have an exhaust gasket leak because my fuel mileage has been tanking and I have the AFR tables leaned out pretty good. My plugs are pretty tan and they were quite a bit lighter before my cold start problems. Interestingly, my cold start issues only happen when the ambient air is above 80 or so. Cooler mornings the bike starts fine and never stumbles.
It's a mapping issue. You should contact Zippers. During the last firmware upgrade they apparently made some changes that they shouldn't have made that caused this problem. They fixed mine at Rapid City HD during Sturgis. It turned out to be a simple adjustment on the rpm vs engine temp page, it just needed some more room to "auto-tune" itself. I'm not at home right now but I can look and see exactly what they did once I am. What map do you run?
P.S. They told me they were going to post new maps with the correction on them, not sure if they have yet or not.
