Got stranded today--need help with codes
The owner called me today and said he would take care of it. Since I'm this far into the project, I'll finish what I can do and if there are still problems I'll take it to the dealer.
Hopefully once I get the tank back on and fueled up I'll be able to clear the codes in the computer and maybe it'll start sparking and run OK.
I got a new fuel filter, 2 spark plugs and a can of seafoam.
My biggest worry is that there may be problems down the road and maybe I ought to bring it to the dealer even if I get it going. What do ya'll think?

Good News !!!
Pulled the tank and removed the fuel pump/filter assy. Replaced the filter and reassembled. Replaced the spark plugs and cleared the codes. Cranked it up and after a few revolutions it spit, sputtered then started running.
Took it to work today. Opened it up a little to about 80 mph for 5-6 miles and he ran great-same as always.
I'll feel better when it's been running good for a week.

Can't believe it quit firing because of bad gas. But if it is running to your liking, I wouldn't take it in, sometimes dealers do much more harm than good. Good for you for finding the problem.
if these are the codes the dealer is telling you or you him
P1001 System Relay Coil Open/Low
P1002 System Relay Coil High/Shorted
P1003 System relay contacts open
The main electrical system relay is the possibly causing problem.
But could be the maxi fuse or the individual system / ignition fuse, not providing power to the relay (I don't have manual on this bike, so don't know the wiring).
Turn ignition on, does everything else work?
If it does, then it is not likely this relay.
If it cranks but does not fire the plugs
I would check ignition fuse, main ecm fuse and relay.
Next would be the Crank position sensor.
But then again it could be none of the above
But since it is an 09 and probably under warranty I would let the dealer have it.

Well, I don't know why there was no spark. I'm going to research this a little more and try to find out.
The reason I checked to gas was because after checking all the fuses and swapping all the relays around there was still no spark and I had nowhere else to go with the spark issue.The fact that the bike only ran about 1 minute after filling up led me to persue the water in the tank possibility.
I called the dealer Saturday afternoon and they said they would be open Sunday from noon til 5-they lied so I had the whole afternoon to get more involved and it was killing me to see the bike sitting there not running.

I wound up using a brass rod and a hammer to tap the top ring off to get to the filter Chuck1-thanks.
The gas station owner was very apologetic and said he would take care of it but I would still have to pay for dealer repairs then hopefully get my money back from him. Knowing Harley I would probably get the bike back in great running condition (maybe) but there are endless possibilities as to what they may have done to get it running and the bill could have been staggering, I assume. The gas station owner could have had second thoughts.
The bike is running great but I'm going to wait about a week before I try to collect my money from the owner (to make sure it doesn't develop any problems). The total of the parts I purchased was $56 but I also got an air filter and a can of cable lube for the clutch cable which had nothing do with the problem. The fuel filter and spark plugs were $21. Maybe I'll ask him for a few dollars for my time and trouble. Plus something for my buddy who brought the trailer and took us home.
