I also had a similar problem while out on the road! I replaced the key fob battery and still nothing, so I called the dealer and they had me pull the main breaker, wait a few minutes and reinstall the breaker. Apparently it resets and recognized the fob and has worked fine ever since.
Sorry, mine is an 09 Ultra. It is located behind a panel in front of the saddle bag on your left hand side (sitting on the bike). Remove your saddle bag, then you will see a kind of triangular shaped piece of trim in front of it, gently pull it away from the bike (held on with small posts into rubber). You should see an orange 40 amp breaker.
Did you disconnect the negative battery terminal first or just pull the breaker. I just got off the phone with two of them and they both had no clue what to do. Just bring it in they said.
I just pulled it since I was out on the road. The tech told me it makes the bike think it is in "service mode". Do what you are comfortable with, just sharing my experience...hope it works out for you.
There was a problem with that year. I had the dealer re-torque the starter mounting bolts and problem solved. It was a grounding issue that they were aware of for that year only.
OK, I found that for some reason over the winter my trickle charger did not charge my 07 Street Glide. I went and purchased a battery from battery warehouse due to Harley being on back order for at least a month. However I am now finding that the security system does not want to recognize either of my security fobs. I always kept one fob less than 5 feet from bike and the other in my home. I tried to replace both fob batteries and still not recognizing. I just keep getting the flashing security lights and the iluminated security key in the display. Now if i manually overide the system with my new pin number it will start fine. I also tried to get it to allow me to change the pin number but for some reason will not allow me to utilize the method in the manual. I really dont like entering the security code every time I want to ride. Is there something that I can do or does this need to goto the stealer to have them fix it. I have extended warranty until 2014 so if that is the case no worry but down time. can you help me
If pulling the breaker doesn't work... make sure you did not unplug the receiver antena when you changed your battery.
Alright tried everything. Called dealer and they sent out someone to pick the bike up. They stated the alarm module sounds like it needed to be retrained. We shall see what happens now. Thank God I have extended warranty. Not to mention that the battery for the HD bikes are on a nation wide back order.

However the blinkers still dont work and show as the security system is enabled and going off due to the signal lights just blinking and the red key staying lit in the display. Now they say there diagnostics shows a short in the blinkers. Now I have LED Blinkers and led brake lights which previous owner had installed. Still dont see why it would be the blinkers if the security light is still coming on. So now I am paying hourly to see where the short is. I contact the extended warranty and they stated that it sounds like the security module is bad but let the dealer sort it out and then they will go from there when they fix it. This is a load of crap. My bike worked flawlessly prior to the battery dying and the new install of a new battery. Any words of wisdom would be greatly appreciated

I'm just guessing here.... I have not experienced these problems... Electricaly speaking, I seriously doubt that a short of any type would cause the blinkers to act this way. Sounds to me like the service department is slow, and the dealer needs to generate some income.... and you are it! Is your extended warranty with a different company other than HD? That is the inference I am getting. Sounds like a faulty security module to me, and if it is under warranty they are trying not to stand behind the warranty. That is my .
