I agree that it is the security module. I also have the extended warranty through Harley Davidson till 2014. I just dont understand how a dead battery coud cause all this havic. Everything worked well in Oct. 09 when I purchased the bike.
Ok the newest and greatest called with there update. They still can not locate the problem as to why the security is enabling when you turn on a turn signal. I have flashing lights. They are saying that the load 3 equalizer is bad and needs to be replaced. Wouldnt that mean that I would not have a flashing turn signal???? Dont understand that. They are also saying that they are still showing a short somewhere and a overload of some sort. Got to love them. So here goes day 3. Lets see what they say today.
Well took them a week and they found out what the problem was. The same thing that i said from the get go. They found the security module to be bad. They replaced that the two key fobs and only cost me the deductible. What a relief. Didnt think my blinkers would be the cause of it. Thanks for all the information.
I've got the exact same problem with my 2008 Electric Glide Classic. Sat during winter, had trouble getting it started, but the security finally dropped off. Ran it long enough to relocate it in the garage, now the secuirty system won't shut off with either FOB. I never reset the deactivate code and I don't know the factory default. Does anyone know the factory default code?

Have you looked in your owners manual? I do not know what the factory setting is for 08. My 05 factory setting was in the manual, but the 09 factory setting was given to me verbaly at the dealer.... you may need to call your dealership.

I have an 05 Ultra, bought it used about a year ago. Just lately the red key stays lit, no issues with operating the bike. The owners manual offers no help. Any ideas?

Bently... First... though you have been a member since Aug 2010 let me welcome you to the Forum. Second... let me suggest that you create a new thread in the Touring Section, you may stand a better chance of finding a real answer to your question, rather than posting on the tail end of a thread that has been dormant for a little while.
To my understanding, the flashing red key is a function of the ECM to an LED that lets you know that you have a security system. More for show than effect. If your Key FOB still activates and de-activates your security system, you know this by the flashing of the turn indicators, I don't know that it is worth the potential cost of repair. My guess for the repair would be ..at minimum a software update or flash, most likely replacement of the ECM.
But again, put this out to the masses, by starting a New Thread in the Touring Section. There are some real experienced wrenches out there.
I had this same problem with my 07 softail ,I inadvertantly left the ignition on for about two days and of course the result was a dead battery, I put the battery on a motorcycle trickle charger and went to work upon returning the battery was charged (had lights and ignition)but the security system wouldnt recognize either of my fobs I called the stealership and they came and got the bike .they called the next day saying all they had to do was charge the battery? and only charged me for charging it so I kept my mouth shut. but heres what I think happened most aftermarket motorcycle trickle chargers wont work on the modern harleys (not sure why)but it DID charge the battery, I suspect the charger hosed the security system and the stealerships only way to recoup the lost cost of coming and trailering the bike was to charge me for charging the battery ,I think/suspect they had to reset the security system and made the dead battery story up. I am going to buy harleys trickle charger just in case also I changed the battery in the fobs and the main battery without any trouble on the same bike.to make a long story short, dont use a cheap trickle charger on youre bikes battery without removing the battery cables from the bike.............
