Shoot, this concerns me. My wife's 06 Dyna, the 6 speed... sounds and acts nothing like what you described. Neutral is easy, super easy to find and I've heard no gear noise at all. What concerns me is I'm picking my 07 SG in about two hours.... If it sounds like that, I'm going to be a little pissed.
I put a couple of hundred miles on my bike over the last couple of days, and the noise is a little better. I don't think there's anything really wrong - I think it's a combination of the straight cut gears, automatic primary chain tensioner, and the fact that the engine turns lower RPM on the highway. I'm also not used to riding a bike with a fairing - my Low Rider had a small windshield - and that makes noises seem louder. And my bike may be a little louder than most, I don't know. I'm sure that synthetic tranny and primary fluid will help, I'm going to do that as soon as the bike is broken in.
My dealer talked to Tech Services, and that's what they said. The dealers' service manager said Tech Services "wasn't surprised" at the question.
Don't sweat it, I love the bike - I'd take the new motor and transmission over the old stuff any day of the week, even if there's a little more noise. The torque and the way the bike feels on the highway is excellent. The whole powertrain package is head and shoulders above the old 88 stuff (which wasn't bad at all).
