I have the exact same vibration. From 3100 to 3400 ish. Driving me crazy.
I have a PCV with canned map, a/c and TH pipe. I did notice my floor board rubber isolators are shot on the right side and that is where I really feel it.
Right side ? check to see if your floorboard brackets are touching your pipes, mine did so i put a thick washer on the mounts to space them apart and bingo no more vibrations!

Add one more to the vibration problem. I started noticing an intermittent vibration at around 1800 to 2000 thousand rpm on my '09 Ultra. It now happens full time and has grown in strength. I have had it to two dealers in the area, three times and they all have said that they can't feel anything. Someone said if it wasn't still in warranty they could probably find it. They did the front tire change out and that helped the low speed wobble. So with only 8000 miles on the bike, I have bought the front motor mounts and it is in and indy shop right now having the mounts changed. I should have it back Thursday, so I will check in again with the results.

Similar vibration on my 09 RG, but mine goes up into my handle bars above 65 mph. Started about 1000 miles ago at 5000 miles on the bike. I did have the dealer switch to the new 408 front tire, so I'm hoping a wheel weight fell off and they can easily fix it, but it doesn't look like it. However, it does feel like something is gonna let loose in the engine as the floorboards vibrate a lot as well.
I'm going to ride it and assume the engine is loosening up and it's normal.
It's a long shot, but you may want to have them check your front tire while they have it in the shop. '09 touring models had a problem with the D407f front tires and Harley will replace it with a D408f if you complain about cupping, vibration or tire noise. I noticed a definite tire whine and vibration in my footboards and handlebar at around 47 mph but the noise didn't vary with rpm, so your problem may be different. Might not solve your problem but you could end up with a new front tire anyway.
Ok fellows, talk to the service manager today, and as far as the vibration, they said they could not find nothing wrong, but they do notice that it is still there, I told them I did not feel comfortable with that as these things are not $ 9.99, so he told me, would it make you feel better if we changed the compensator to the s/e compensator 40274-08, and from what i have read on it, I really do think its worth a shot. So this afternoon they changed the compensator, hopefully I will pick the bike up Thursday, and I will keep you guys posted...wish me luckkk

Said everything was within specification, whatever that means. I can't find in the service manual where it provides specifications for vibrations. About the 3rd time, senior tech said he could fell the vibration going in & out, but had no idea as to cause. Checked motor mounts, frame fasteners, and changed front tire to the new style. Still vibrates in 2700 - 3500 rpm range. Gave up on the Motor Company. Their warranty is they fix what they want when they want to fix it.
You all are correct, it does kind of give you a real eerie feeling when riding. Makes my rear pucker sometimes. It's like I'm just waiting for something to come apart.
Keep us posted on the SE compensator. I'm real interested to see if this solves the problem.

I am subscribing to see what the results are. Mine has the same vibration right around 3000 to 3100 RPMs. I have checked and rechecked everything. I switched mufflers and AC and it is better but still there. We will see what happens.
