Problem with stage I, input please
I need a tech book on the TC96 and all its secrets will be revealed.
I'm assuming that your monster rounds are Vance & Hines. What is your headpipe? If you're running a stock headpipe with the Cat, shitcan it for some Vance & Hines Power Duals or True Duals. While not cheap, they are a perfect match for your monster rounds.
Next, you need some kind of fuel management system on your scoot. V&H Fuelpak will do the trick, and is very easy to install. If you do these two things, your bike will run a whole lot better and cooler.
The dealer download is bullshit, and it's too bad you got talked into it. Those guys will do anything for a buck.
Don't throw money away on a Fuel Pak. At the very least get a Fuelmoto PCIII or PCV (Power commander). The Fuel Pak gives you no adjustability. You have to ask Vance and Hines for codes to program the box. You have no idea what the heck they're doing with fueling and timing.
Try and take a Fuel Pak to a dyno tuner and ask him to tune it. Not happening.
At least with a real fueling device, like a Power Commander, Mastertune, SERT, SEST, Thundermax, etc., you can actually tune the bike properly for the modifications and get your AFR where you want it.
It sounds to me like your bike is running a bit lean. An easy way to check is to put your stock air cleaner back on and run it. If it pulls well, you know you're too lean.

Vance and Hines has the exact map that he would need with power duals, monster rounds, an Arlen Ness Big Sucker, and a basic 96 inch engine. Anything else is just overkill.
