Diagnostics?
Do the dealer service departments have the capability of plugging up a bike the way car dealer services can? My bike's idle has always varied since new from stoplight to stoplight, sometimes it's very hard to start(KA BOOM!!), and here lately it wants to pop in between gears on upshifts. Just changed the exhaust gaskets and I don't hear a leak. I've been thinking it's the timing but I thought the ecm takes care of that
I have the stage 1 air cleaner, download, and my ThunderHeader. Can it be diagnosed?

It's an '09. The backfire comes rarely but always at the wrong time. It'll spin over and won't fire until I'll let off of the start button, then, KABOOM! and then try it again and it fires right up. I only have the stage 1 download with pipe and ac. Can the stage 1 download be "tweaked"?

The Dealership does have the ability to plug into your ECM. There are several things that that can cause your bike to run rough you could have an exhuast leak an intake leak or several other things. If you have just a download on your bike that could be causeing the problem because a custom exhuast on your bike with an A/C and a download would not make your bike run the way it should you NEED!!!! to run some kind of fuel management devise. Stage 1 downloads are crap and do not do the same things to the ECM that they used to do. The Stage 1 download doesn't make any changes to your fuel. I would suggest going to a SE supertuner but anything is better than the stage 1.
