I use the aux port to play music from my Zumo 550. I can't tell any difference between the volume levels of any source as long as the zumo is turned all the way up.
I read on this forum that the cable you use from the gps to the aux port can make a big difference. I don't believe that lower volume level from the aux port is just the nature of the beast.

I have no issues with volume on my zumo 550,make sure both volume settings are 100% if you need too
