My 06 RKC runs very well with a stage one upgrade, vance and hines, and about 15K on the odometer. Recently I've developed a gremlin problem where out of no where the bike simply shuts off..as if I hit the kill switch. There doesnt seem to be any rhyme or reaseon to when it happens. It is not frequent.....and no I am not accedently hitting the kill switch. There are no codes stored. I'm a pretty decent wrench, but dont know where to start. It is a clean shut down so I am assuming it is electical, especially since the bike generally runs great. Would appreciate a few starting points if anyone has had a similar problem. I'm pretty puzzled...

with your left hand and give the fuel line a twist where it connects to the tank.
I had the same symptoms on my '06. I had to replace the connection.
I had a similar problem with my 1986. I never turned my stop/kill switch off.
After a very long diagnostics voyage, the stop/kill switch was bad. It drove me and a great Harley mechanic nuts.
Changed the complete switch with wires. Ran much better after that.
This is probably not much use, but just in case... I remember reading about an issue with the main breaker (40A?) on certain year bikes. It got hot, and malfunctioned. Then was ok again when it cooled off. If you're stuck as to cause, it might be worth a try to replace it with a known-good, and see if your gremlin disappears...

That being said, it sure sounds like a breaker problem. Check all of your connections to the breaker. You can also try jumping the breaker while it is happening to see if it solves the issue. I would not advise riding the bike while bypassing the breaker though.
