Default Problems After Exhaust Install

So, I installed a new (to me) exhaust on my bike a couple weeks ago. Since then, I have started having problems with the bike coughing, sputtering and barely moving when I give it throttle. When I first start out on the bike, it seems to run fine, but, as soon as it gets warmed up, I start having problems that start with a little stumble and then gets progressively worse to where it seems like it's just going to die.

My current set up is:

2004 FLHRSI
TC88
SE Air Cleaner
Stage I Flash
RB Racing LSR 2into1
PCIIIusb

My local indy shop is telling me I need a tune because of the new exhaust. I have tried four different maps with pretty much the same results. The last one even came from Dynojet's tech guys. I find it hard to believe that the tune is making it run as bad as it is. Regardless, I am taking it in to have it dyno-tuned this week, which I was kinda hoping to save for later when I changed cams and such.

So far, I have checked fuel injector wires, exhaust leaks and have tried to find any pin hole leaks in the fuel lines. Any thoughts on what this could be and what else to check before I take it in?

exhaust leak, check you gaskets. Also check to make sure your tuner is seated to the full injection correctly (loose wire, etc...).

What pipes did yo have on before the LSR?

Have you checked your air cleaner to make sure it is clean?
Somtimes it is the simple stuff.

Checked for exhaust leaks at the slip-joints and the heads. Couldn't find a one.

I actually did. Took it apart, checked the throttle body, cleaned the filter and re-oiled.

Restriction in the muffler? Something in it from shipping?

I had the same bike with pretty much the same setup (only true duals). Take the PC out of the equation and see how it runs(short trip should not hurt). I always use dielectric grease on all connections, FWIW. Put your old mufflers back on and see if the problem goes away. Good luck, I sold the bike ('04 RK Custom) to my son, and it's still runs like a champ.

The exhaust is NOT causing the problem unless as frontiercat mentioned there is something got inside that shouldn't be there during packing and shipping. The prior tune isn't the problem. It is something you touched during removal of previous exhaust or install of new exhaust or anything(if any) you added at the same time. Go over your steps carefully, you'll figure it out.

Put the old slip ons back on. If that eliminates the problem good. If not then head in a diff. direction. Trying the old pipes costs no money just an hour or so.
