Yes. Your bike wan't tuned, and the ECM isn't set for your new components. You got shafted. Then again, you indicate that you're "100% satisfied" with your performance, so stop complaining and deal with the backfiring you paid for.
man some of you guys are something else......quit reading into what I'm thinking and read what i'm typing.....I am satisfied with the way it runs AFTER IT STARTS. What I'm complaining about is it's backfiring when starting up in the morning...get it now?

Really?? I got it.....You don't!! A dyno tune will eliminate the starting problem and probably give you even more power.....Go to Burger King....have it your way.

start up circut is all part of the proper tune. does it back fire every start up or just the first cold start up of the day?

you can not do a good tune without doing the dyno, not sure by your post if they had already done that, if they did not you did not get a tune but rather a canned download so if you got new cams/big bore it will be needed. You got the supertuner so all you need is to spend a bit more and get it tuned properly. Did you check for an intake leak?
Can you be more specific.....checking for intake leaks????
I understand about the dyno tune.......a dyno was not part of the upgrade done by the Harley shop.....
i do not want to spend 350 bucks for a dyno.....
But I do think that it should not be backfiring through the throttle body either.
canned download?????....did they use the super tuner I bought to do the canned download? Why is it called a super tuner if it doesn't tune the bike properly?

So in other words, when it's not f*cked up, it's fine?

last part first..yes unless you get a dyno tune they use the supertuner to install a canned map that is just how they work and how they are designed to work. No ripoffs no smoke and mirrors just doing what they are designed to do. Standard across the board stuff.
if your intake is leaking where the manifold mates to the heads and/or tb and/or aircleaner you get backfire thru the air cleaner as it sucks in cold air and causes a lean mixture. anytime the tb has been removed there is that chance. it is easy to check.

So what you're saying is that purchasing a super tuner so the harley shop could tune it was a complete waste of my money right?
And I'm sure you are right the dyno would solve the problem....
But should I have a problem in the first place? that's what I was asking originally...
We all know that a dyno is what you want ot do to get 101% out of your bike.....I;m satisfied with it's performance capabilities as it is right now...... What I want to know is ...Should it be backfiring after a good tune from the Harley shop?
