I don't know in what mode the FOB signals are transmitted (fm, am, etc.) but it is very possible that frequencies from the cell phone and the fob are mixing and resulting in some freaky mixed signal that is dominated by the strength of the cell phone. So it would not be on the right frequency, regardless of the other security tones that might be present normally from the fob. Just keep it away from the cell phone. And do not store the fob in anything metallic or a bag with metallic linings, because metal blocks the rf signals from the fob.
I have read somewhere that the FOB should be atleast 3 inches from a cell phone. mine is always on the opposit side of my waiste because of this. I also know that if the FOB battery is running down it doesn't communicate that well. Book says to change the battery once a year
Do not place fob in metal enclosure, and do not place it closer than 3.0 in. (80.0 mm) to Cellular Phones, PDAs, Displays and other electronic devices while operating the motorcycle. That may prevent the fob from disarming the security system.
