Had the same problem. Didn't throw a fault. Replaced crank position sensor. Problem solved.

Wow. I would think CPS would generate a fault.

Back when I first got my bike, the crank position sensor failed as I pulled into the HD Shop for her very 1st maintance, and yes there was an error code as the 'check engine' light flashed a series and the engine ran like crap. The HD shop said she'd gone into 'limp home' mode was why she ran badly. They replaced the CPS and narry a problem with it (the CPS) since.
Mixed feelings as she'd done that while pratically brand new, but as the years and miles have rolled by she's proven to be a reliable and trusty girl. I've kept her well maintained and have treated her to lots of flashy glittery gifts as 'rewards' for being so dependable - so our relationship and adventures continue.....

Two or so weeks ago I put new cams, bearings and tensioners in my ultra, all went well. This past Friday, I changed the oil. Put it all back together, won't start. No codes, but I knew that I must have hit the crank position sensor, as it was the only thing I was near between the time that it ran, and now did not. So I look in the book, come to the procedure I outlined for you, and sure enough, it flashes code 41 crank position sensor. No red light while it was cranking, or if I left the key on, only that code when I went through the retrive process. Picked up the new sensor, still have not put it in yet. Maybe tonight, but since the weather is supposed to be lousy for a few days, maybe not.

After executing the switch off/switch on 10 times, I tried to read the flashing codes but quickly lost count. Frustrated, I climbed aboard and headed to my local mechanic. However, she ran perfectly. No fails whatsoever. Puzzled, I kept riding and she kept running. It's been several weeks now, and I have had NO failures over this time. I swear I didn't 'do' anything that would fix her, but I do recall pushing connectors, and apparently one was loose. That's all I can figure at this point. Regardless, and despite everything, she's running great and hasn't left me stranded yet. I promised her some bling, so I guess I'll head down to the stealership and get her some chrome do-dad....

Still may be worth having the dealer read the codes as the computer will store them even though the bike is running fine

To the OP, just so you know, the 99 TC 88's had a recall for the bank angle sensor bracket, which would allow the sensor to flutter and shut the bike down as you describe. My old 99 did it twice before the recall was issued, the fix was to reinforce/change the bracket.

trailered my bike to biketoberfest last oct got caught in the tail end of the tropical storm in georgia . was raining so hard i couldnt even see 20 feet infront of me. stopped for the night got up vthe next moring and finished the drive to daytona got bike off the trailer to drive to rossmeyers and stop for a light and bike just quits this went on the next week. came back home and didnt really drive bike much since it was 35 degrees when i got home. while in florida i changed thew plugs didnt help and also burnt out the starter and replaced the battery while i was at it. bike sat iun heated room all winter and brought it out in may and it was ok for about 2 weeks then it started again. i installed the new plug wire i bought in florida and it hasnt stalled or stopped once. im guessing the drowning it took in the storm in goergia saturated my wires and they were never the same. its acheaper fix than the angle sensor -- you may want to try changing the wires first
