When you pull in clutch oil in primary has clutch plates stuck together and when you move shifter and transmission gears engage it stops driven plates and there is your noise. If you pull clutch in and rev engine a few times it will loosen plates and sometimes won't make clunk or may not be as bad.
The main reason a 6-speed clunks in any gear is because the mainshaft has 4 gears solidly mounted which create a lot of rolling momentum to stop when you shift into or through the gears.
