With the changes you made you should definetly have noticed a difference, definetly give it the once over, and if nothing changes call FM, I'm sure they will be able to walk you through it and help you.
Yeah, you should notice quite a bit of difference over stock. (on the order of 12-15 HP & Tq) Something doesn't seem right. Overall driveability (rideability?) should be greatly improved, also. Have you viewed the map in question. Are the percentages of increase/decrease in fuel there to see, or is it all still zeroed out? If possible, reload the map FM sent you or load another map that is close and see if it makes a difference.
My experince was that I felt a noticable difference after installing the FuelMoto power package. After riding the bike stock for more than 50k miles I trust my butt dyno and I felt the difference. The mot noticable difference for me as been perfomance gain on the highway. I get a little popping on declaration or between shifts only, not when crusing or giving it gas. Installed is PCV, Fuelmoto AC, 4' Jackpots.

I am experiencing some pops on excel and decal in the 30 to 40 mph range and in the 50-60 mph range. My numbers were 76 HP and 91 TQ. Also some vibration at over 60 mph. I am asking for a retune on the dyno. I was expecting more also.
This statement is ridiculous - I've had multiple systems on 4 Harleys and although TD's don't deliver the torque of a good 2-1 they are significant over stock.
If there is no noticeable improvement over stock on the bike in question, it certainly isn't because of the dresser duals head pipes.

The larger the volume of the exhaust system the better the power produced. ( some 2/1/2 systems have more header volume that 2/1- this may not include a header with a cat as the cat provides restriction to the exhaust gasses)
Connected headers allow for scavenging, TD's do not. Scavenging is free power allowing for a higher % cylinder fill.

No, not exactly my point..... Explain to me how TD's do not scavenge?? Noone has even mentioned a "CAT"??
When I got my PC-V from Fuelmoto the map file that had been loaded was corrupt and the map never even showed up. In that sense, it was as if I didn't even have a Power Commander. Keith emailed me another map, I loaded it, and everything was good. Hook up the PC to your computer open the map and look at the fuel table to see if there are actually values in the table.
Not saying this is your problem, but it happened to me and its worth looking into.
I am going to also ask for them to check all of the new pipe clamps along with another dyno. I know that it was not in the dyno for longer than an hour. i watched the second one (32 minutes) total.
