I've also done the ferry ride from Bellingham, WA to Haynes, AK. Lots of sea life to see. Rode back down the Alcan. It's a memorable trip. I'd like to do it again someday.
I did the same trip....in reverse!
I rode the Al-Can up and returned by the ferry back in 2000.
Depending on when you left home, you may have made the right decision.
We left on June 5th and had a lot rain.
Had we left any earlier we would have had snow in some locations.
My bike was almost new (1800 miles) when I left home and it took a pretty good beating but I still have it so it wasn't a "fatal" trip for the bike.
We threw in an inner passage cruise from Vancouver up to Alaska so it was great trip and memories that will last a lifetime.

My buddies and I are planning on going in 2014. One says 3 weeks is all we need there and back. Others say 4 weeeks minimum. You did it in 3. So did you feel rushed? I don't want to feel like we just get there and have to turn around to head home.
