Default Fuel adjustment question?

I changed my headers on my 2011 flhtk from a stock header to a stock with the cat taken out. I didn't change anything else ( I have Vance & Hines slip ons since 2 months after I bought the bike ) now right away I noticed that the bike is idling lower, right around 1000 rpm mark and if I'm sitting at a light it almost feels like the bike is gonna shut off but it doesn't. Also when I'm riding locally and I stay in the same gear for a while at around 20-30 mph it's very hard to accelerate and decelerate smoothly, it seems like the bike has some kind of hesitation where it will either drop back or give a tiny lurch forward if I try to just smoothly pick up or slow down speed. Regular pick up and stopping is fine as well as full highway speed.
I know the computer is supposed to adjust the fuel mixture and all that, does it take a while for these adjustments? Or do I just have to get used to it, or did I mess something up?

You sure you put the O2 sensors back in the right holes? That's about the only thing you could have messed up unless you have an exhaust leak. I don't think gutting the cat should really impact performance at all, much less in a negative way.

No I'm not sure. I couldn't figure out which goes where since they both looked the same so I just put the one that connect in the connecter towards the front in the front hole and the rear in the rear hole.

I guess I'll have to recheck if they are in the proper holes. Is there any damage done by riding with them switched around? I put about 100 miles today.

The O2 sensor connectors are color coded.
The Gray connector goes to the front cylinder.
The Black connector goes to the rear cylinder.

Shouldn't do any damage but your confusing the ECM with conflicting readings, providing that's what you have going on.

Unfortunately you are the victim of one of the great internet myths about modifying our bikes. The computer is there to compensate for altitude and changes in temperature etc, not modifications made to your bike!

There is an article here worth reading. You may have messed something up, but more likely you need to install a suitable tuner, to properly compensate for your modifications.

Would they fit reversed? In other words instead of my swapping them at the pipes could I swap the connectors and plug the gray into black and black into grey?
