1000 RPM is normal at idle, as is throttle lag if your bike is 'Throttle by wire'
A lot of times when we change things we notice stuff that has always been there but we have never really noticed before. May not be the case here, but it happens.
I wholeheartedly recommend a tuner when you can swing one. I use the RC Xcelerator from RC Components - it's cheap, fully automatic, eliminates TBW lag and I've had great results with mine over the last 6000 or so miles.
Okay here's my observations 200 miles after changing to a catless head pipe.
1) The bike is 10 % louder
2) Goes down to 1000 rpm idle much quicker after cold start.
3) Runs cooler ( but ill have to wait for summer to see how much difference )
4) When letting go of the throttle it does not feel anymore like I have a jake brake slowing me down.
5) Better power when attempting to pass someone.
And the 1 down side is that when I start it cold, it give off a smell like its running rich.
So overall I'm happy so far.
