Maybe disconnect the battery for 30 minutes to allow the ecm to reset itself. Sometimes when you shut the engine down without letting it return to it's normal idle can cause idle issues, I had a 2002 FXST that would do this.
Or you could have an intake air leak.... try spraying some WD40 around the intake manifold where it connects to the head and see if the idle changes.

Remember my father overhauling a 289 V8 - upon reassembly it would surge while idling but pull strongly. Turned out to be a loose intake manifold caused by incorrect torquing sequence.
