Pretty much everything you guys have mentioned, plus a small first aid kit, bottles of Ibuprofen and Immodium, a spare roll of TP (don't laugh, it came in handy in Columbus, GA last weekend), and a spare t-shirt. On longer trips I'm pretty full-up.

We ride/drive on the left here in Oz so the left "off road side bag" gets the tool kit, rain gear, tyre plug kit and incidentals that I only want to use while standing on the off road side of the bike (such as while dressing in rain gear).
Right side gets the things that I want to grab quickly while standing near the roadside- bag liner with overnight clothing, handy wallet, multi tool, cap, etc.
Right Bag - Tools, tire repair with compressor, rain suit, microfiber cloth, flashlight.
Left Bag - Empty unless traveling.
Tour Pack - Night glasses for me and wife, seat pad for long trips, ball cap, bandanna skull cap thingy, nav screen, owners manual, insurance, cd's, phone charger
Left Bag - Rain Gear, rain boot covers, glove condoms, fleece face mask, glove liners, spare sunglasses, 1/2 helmet (for the 16 year old hot hitch hiker chick I have been waiting for since 1966.)
Right Bag - clothing layers, spare gloves, mini air pump, tubeless tire repair kit. (on long trips, my alternate jacket goes in here as well, ie Mesh when cold, liner leather when hot.)
Tour Bag - Left for easy quick stop storage, ie for temporary storage of my modular helmet, leather overpants or jacket when I want to leave the bike. Nothing is left in it permanently. I use it as a day box.
When with the girlfriend
Left bag: My ****
Right bag and Tour Pack: Her ****. Better she has it and is warm and comfortable than I have it cause she can always make me warm and comfortable.
