So it turned out that the main grounding screw was loose and causing the shorts...my indy said that was the first place his mechanic looked and the screw that grounds to the frame under the battery was very loose....six pack of beer is all it cost me!

I'm glad it's fixed, but for clarity (I'm not trying to be a smartass) the grounding screws aren't close enough to any +voltage connections to cause a "short". A loose ground screw would be an intermittent "open".
A riding buddy had the same problem and when it was "open" then made connection to ground, his bike went squirrelly.

everything described above suggests to me that a bad ground may be occurring, and methodical checks with a meter will tell one way or the other.....
