With fuel injection, mods are a bit different and a little more costly. I think that in the big picture, FI presents benefits for most riders. Whatever the issues were with early Magneti-Marelli HD EFI systems, they weren't by the last year when I bought in.

Out of the four HD's I own....one is EFI...which is the 1998 FLHTCUI. Granted, it is the older magnetti Marelli system that can be troublesome if you don't know what you are doing. This system is great and works very well...the problem was when owners and mechanics tried modifications without fully understanding the system. Therefore, that system got a bad rap....and Harley decided to go a different direction with the Delphi system.
The Delphi system works great and is greatly improved over the Magnetti Marelli. However, Delphi is still not where it should be at though. This system should be closed-loop and any OBD-II hand held device should be able to pull codes from the machine. Someday, I believe it will be closed-loop and as for OBD-II compliant....hopefully, but HD would probably like it not that way. Until then, it is lacking....
The latter CV carburetor on the bikes....they are proven and work. If something screws up....you can usually tinker with it long enough and it will get you going again. A screwdriver can fix most things on this device where a laptop maybe required for EFI. A complete carburetor kit such as the S&S are fairly inexpensive as well. Anyone can install one....
My bike is EFI and my '83 Ford Ranger is carburetored. I don't really have a preference for either as I understand both systems. Both systems has pros and cons....neither is better than the other. When it operates like it should...EFI is the way to go....when it malfunctions...a carburetor is simply hard to beat.
Most of the pro carb people I know, and Iknow many, are also not hightech enough to use the internet and promote their pro carb opinions, as you may have noticed by now on this subject.
