Like others have said make sure screws are perfectly alined in the windshield slots, pull the gasket all the way up and tighten down the screws. Sometimes it takes more than one try. The HD three pocket fairing pouch for the 14-16 models makes the gap even worse.
Here's a 'before' picture (of the 'right' side ......... even though my 'after' pictures were from the 'left' side). (Note the hole in the speaker grill, which drove the repair.)
This seems to show that the weather stripping did not go all the way to the windshield to begin with ??????
The inner fairing trim as its really called is two parts one on the left, one on the right.
Loosen all your fasteners and slide/pull the trim (gasket, weatherstrip, whatever) up the best you can.
If you're daring, cut the trim low and slide it up putting the gap on the other end.

I went out to the dealership that did the repair ....... and they said its basically 'normal'. I looked around at both new and used Rushmores on their floor, and it varied but the gap was present on all of them to some degree, with some worse than mine.
I'm gonna look for some sort of automotive weatherstrip to fill the gap for now.
I may be wrong, but based on my before/after pictures, I'm not convinced its any different now than before the repair.
Thanks everyone for your comments on how to adjust it - I may end up going that route at some point.
