My bike came with a chrome outer primary so I can't tell for myself....
I picked up a powdercoated (wrinkle black) outer cover from eBay and the grooves/recesses where the derby and inspection covers seat are covered in PC. There is no overspray on the threads, inside, or inner cover mating face and the finish is perfect. This doesn't seem to be a case of sloppy work, but I also can't imagine the cover gaskets sealing properly on that wrinkle texture.
Any work I've ever done with PC parts, especially when gaskets are involved, I've had to remove the powder coat. I'd say tape off the areas that you want to keep PC, then use a combination of 80/200/500 sandpaper to bring it back to metal.
That's what I was thinking too, but didn't want to risk gouges and scratches if the work wasn't actually necessary. I try to be careful with that kind of cleanup work, but I always manage to slip once.

For precision stuff, I've used a dremel in the past with a sanding bit. Has always worked out pretty well.
