I know there is a lot of information on this. What I cannot find is would I be able to use the 1" spacer and bearings in the wheel and trim a little off the caliper/ mount and have it bolt in? Or will I need the 25mm axle, spacers, bearings, and two piece rear brake?

compare the rear components of the bikes by part number, adjust as needed.
thanks for that link i am sure it will come in handy. the part numbers match for the 08 and up but the 06 and 07 have the 1" axle so all the numbers do not match. i was hoping some one knew if the spacer in the axle would fit in the fatbob wheel. the fatbob information starts in 08 with the 25mm axle.

why not just get a spacer(s) of the same size [brake/pulley] in your 1" ID as opposed to working in the other direction?

My goal is to know if my 1" ID spacer will fit in the fatbob wheel so I do not have to buy all the parts to fit the new wheel.

Your 06 center spacer sleeve will be too short for that 08 FXDF rear wheel that is designed for the narrower 25mm ID x 15mm wide bearings. You'll need to use the 08-later spacer sleeve.
Have you thought about the 1" bearings you want to use? Your 06 1" x 21mm will protrude slightly from the hubs so you have to trim the spacers. You can get aftermarket 1"x 15mm wide bearings and have a very slight spacer change (I think some say "screw it" with making that slight change) I vote for the superior long lasting 1" x 21mm

Too short no matter which bearings...it's the wheel that dictates the length (or bearing positioning on some models). Those sleeves are inexpensive $8-10 list.
