For just pipes, I doubt you need to do much past stock, and if you have the MoCo's stage 1 download, first I feel sorry for you.. second, it should handle what minor difference there is between pipes.
I mention I feel sorry for you, because the stage 1 download is crappy piece of code. I didn't know how bad my bike was running till I got a real tuner and programmed a new map into the bike... the difference was huge.
You will have better results with a proper tuner. I've used the Big Shots Staggered on 3 different Wide Glides and they do need a bit of tune tweaking to get them right; the crossover helps them perform more like a 2 -1 but it also makes them a bit harder to get right.
You can expect decel popping and burbling with the BSS's but that can be removed with a tuner. Remember, decel popping is caused by fresh air entering the exhaust mixing with unburnt fuel coming out of the engine under off-throttle conditions. When the air/fuel ratio is right it burns off in the hot pipe. The idea is to prevent the AFR from hitting the burn ratio along with preventing the reversion of fresh air in to the system.
As already mentioned, Fuel Moto. I've had great success with the Power Vision, some prefer the FP3 or the TTS. One other suggestion would be to remove the stock baffles and use DK Custom W158 thunder torque inserts. The TTI's help prevent reversion, increase exhaust gas velocity, help improve the low and mid range, and the pipes will take on a deeper tone with none of the bright V&H raspy nonsense.
I had it on my BS and it was still backfiring like the 4th of July. Once I got it tuned with my fp3 , not only did my bike sound have a deeper growl to it, 80% of the backfiring stopped. That's without running Auto tune yet. With auto tune most of the backfiring is all gone besides the hard deceleration.

Then you still don't have your **** wired tight yet; these pipes do work. I have zero decel popping or burbling, even on hard rev-matched decels. It's all in the tune, and the FP3 isn't going to give you what you need
Never said I do. All I said is fp3 worked much better than the out of the box harley tune. That tune is crap. I don't expect the fp3 to ever be the perfect tune compared to other higher end tuners. I've worked with power vision and other tuners before....all I'm saying is harley tune is garbage and the alternative of fp3 is much better.
