Check the clearance between the motor mount and the base. It should be about the thickness of a CD to fit in there, you may have a bad or loose mount.

Mine does the same thing. Pull in the clutch, hit the brake and the whole bike vibes. A little annoying but no big deal to me. Really seems to be worse when hitting both brakes kinda hard. If I rev the engine a bit while braking, it goes away so it's not brake related it's something about the engine idle when slowing down.

I have an 06 Bob and had the same feeling when slowing down especially on rougher roads I could also feel it at lower speeds while leaning into a turn. It turned out to be the front motor mount. I took it to the dealer and a machanic rode it and then rode a loaner and said they feel "pretty much" the same. I told him that it was the "pretty much" partthat was bothering me. I asked them to replace the front motor mount. They did and then the feeling was gone. There was still plenty of vibration but I think that is normal. The engine was bottoming out on the motor mount. The rubber had to much give in it. It was hard totell what it was because it was rubber insulated. The top of the motor mount was hitting the bottom of the support that bolts to the engine. It is a very tough feeling to convey if you haven't experienced it. They didn't want to replace it.I told them that, No Offence Ment, butI was so sure that that was what it was that I was going to buy one and put it on myself it they didn't cover it under warranty. They were cool about it and put one on and in my case at least it cured the problem. It would have been worth the money and it only takes 1/2 hour to change. I had it off twice trying to figure out what was wrong. The motor mount looked good but it wasn't. Good luck.

This is a "feature" of my 07 S Bob as well. It's ok saying it's all part of the feel of the bike but when you knock off to line up for a bend and s**t yourself because it feels like the engine is falling out it's a bit much!!

I've followed some other threads along the same lines as this and coupled with my own observations I think that what is happening is that the engine is being thrown forward in the frame either under braking or when I knock off and it's contacting the frame at some point thus ceasing to be isolated and transfering vibes through the frame.

I can exaggerate the feeling and therefore confirm my ideas by braking as I'm coming off a speed ramp/bump i.e. the sudden downward motion moves the engine even more forward than usual. The place I think it's contacting is on the side stand pivot and front bottom crankcase bolt. As the pivot can rotate I think it is some times in a worse position than at other times. I wonder, if it is this, if the pivot could become dislodged by theengine and the bike lose it's side stand - perhaps if this happens and some one is killed the MOCO would recall all the bikes and fix it....

I'm taking my bike in for a few things and this is one of them. BTW I don't claim credit for the above idea -some one else mentioned it in an earlier post and I checked my bike and it appears to be correct - Just to check, does any one out there know if the mounts on these bikes can be adjusted?

hope this helps - take care

Might sound crazy but check the forward gas tank mount...when your riding you cant hear it but at slow speeds or slowing down you can...easy to check lift up with a little force on the forward part of the tank...2 half inch box wrenchs and its as good as new

I felt the same thing, but it turned out to be the Jiffy Stand was wacking the side if the frame, where the rubber mount should have been.

Checked the tank, checked the top engine mount, checked the stand... none of the above. Like they said, it is coming from down low and it feels like the engine is going to shake right out of the frame. You don't feel it in the highway pegs or the seat - just the mid's. My wife didn't feel it either, although she was probably concentrating on the other vibration.
