Will this 2004-2013 Sporty lower fork clamp work on an 05 FXR? Both 39mm, and this one is only $97 as opposed to several hundred for an aftermarket FXR clamp.

The Sporty should work (YMMV), but you'll lose the Fork Lock feature ... Dynas use a different Stem
Why can't you sand/file your broken stop flat, then drill/tap for a SHCS (socket head cap screw). The head (plus possibly a stand-off) will become the Stop ... it's done all the time

I will look into modifying the fork clamp with a screw stop. Mine is broken below flush so it will have to be built up with weld material, but that shouldn't be a problem. Sure, it's cast aluminum which tends to weld poorly, but we'll make it work.

Don't forget if you don't heat treat after welding the casting will be very soft.
