Good morning everyone, I recently replaced my rear shock, and now every time I hit a pothole or uneven road, I feel a knocking coming from under the seat. It feels like the engine or transmission is knocking. When I had the original shock absorber, I felt it much less, only when I hit a bigger pothole. I'm already aware of the problems engine mounts can have, but would replacing the shock absorber only intensify them?
The bike: Dyna super glide custom 2012.

If it knocked before, it is not the shocks. The rear motor mount failing gives you that knocking noise/feeling under the seat. Look had at the front and rear. Not expensive from HD and not all that hard to change, the rear being a little bit fussier. Good luck.
I'm going to order the engine mounts, but initially I'm going to go back to the originals. It's really bad to ride like this, it's better because it's higher, but there's a lot of knocking.
Not saying this is your problem but I recently went crazy searching for the cause of constant clack-clack knock over any little bump in the road. It felt like it was coming from under the seat but sounded like something was hitting the bottom of the gas tank. I looked at motor mounts but all seemed good and I can't tell you how many times I tried to shake the gas tank which always seemed to be tight. Then a line backer sized friend of mine took a short ride, came back and said, "Your gas tank is loose!", and proceeded to shake the gas tank up and down a good 1/8" - 1/4". Retightened the front tank bolt and all was quiet again.
YMMV but it's worth taking a good look at the security of your tank... and seat!
As mentioned above, check that the gas tank bolts are tight. Also check underneath the tank for any wires, cables, or looms that are bouncing around and slapping the belly of the tank.
I would also see if the new shock is contacting the belt guard.
