I think it clunks more when cold as the primary chain is loose. As the primary warms up, the chain tightens, and the clunk gets quieter. If its really bad, your primary chain might need an adjustment. If you have an automatic tensioner, it might be wearing out.
Or, it could be the normal clunk that we Harley owners pay extra for (along wth the Dyna shake!)
understanding the "not wanting to wait for the warm up" because the efi bikes are a little different. in the mornings when it's cool (low 50's or high 40's) as soon as the bike is started pull in the clutch for about 10 to 15 sec., shift into gearand it snicks into gear. you can drive off, just let the motor warm up gradually about a mile then ride as usual. i use the same technique at traffic lights, pull in the clutch wait about 5 sec. (light still red) and it will snick into gear. when your light is green. you go. it's something to do about the friction plates slinging the oil off for a good disengagement between the two types of clutch plates. just try it, what do you have to lose? i use syn 3 in primary, have about 15,000 miles. over kill i suppose, but it works for me and i'm happy with it. ride safe.

I'm not sure if this is true but I heard that Harley engineers could very easily remove that sound but have always voted not to due to the Harley history.
Every bike I have ever owned clunked when put into
first gear. Honda's, Triumps, Bultaco's, Ossa's, etc.
The Harley clunk is a very nice deep pitch manley clunk,
kinda says "glad your going to ride me now, I've been
waiting for you". I like it ALOT!!
