RE: Air cleaner / stage 1 / for what use
stage 1 is an air filter and exhaust pipes and the fueling and igniton set up to match them.
Any of the harley air filters will work. But if you plan on going further in the future I sugest you look at a Force winder for year engine. They have been shown to work beter than the harley ones performance wise.

Stage 1 is the 1st level significant performance upgrade you can do to your bike - hence the term Stage 1. It involves higher flowing air cleaner, higher flowing exhaust, and for fuel injected bikes, some form of modification to the fuel management in the bike's computer to add more fuel to compensate for the additional air flow in and out. There are countless combinations of the 3 elements you can use to achieve stage 1 performance. My components are listed below in my sig. You have choices of air cleaners, pipes or slipon mufflers, and fuel management/tuner devices. The bike will "breathe" better and, therefore, run better and at a higher level of performance (i.e. throttle response and run cooler with the correct fuel mix).
The HD Screamin Eagle kit part number you are looking for for '04 - '07 dynas (EFI) is 29773-02C. The cost is $139.95. However, other companies make stage 1 air cleaners including Arlen Ness and K&N among others. The others and perhaps even the SE kit can be purchased for less online.

+1 on what 2007fxdc said. I followed advice I got on the forum and put the Screemin Eagle a/c kit, Vance and Hines Big Shot Stagganrds and Vance and Hines Fule Pak on my 07 Street Bob. I got the SE a/c from Cole H-D in Bluefield Wv $139.95 , the pipes $459.00 and fule pak $209 from American Motorcycle Classics on e-bay. I have read that some forum members have had issues with AMC, but I had everything I ordered on the phone in a week.

RE: Air cleaner / stage 1 / for what use
It is super easy and comes with all the instructions. Being that they said they do not know how, then how would they tune the bike for it? Sinc eyou already increased the outflow of spent gas with the slip ons adding an air cleaner that flows more air you will be running real lean and could possibly burn up a valve or piston if it is not tuned correctly.
