Default Electrical Problems on my 06 Wide Glide

I recently installed an HD alarm for the security system on my 06 Wide Glide. After installation, I noticed two things seemed different. The first was obvious...my turn signals won't automatically cancel after a turn. The second is that the check engine light comes on about 5 seconds after I start it and it stays on for 8 - 10 seconds, then goes off.
The starting procedure I had been using is 1) turn on the Ign/Key switch, 2) turn the run switch to run and wait for the check engine light to go off, 3) hit the engine start button. Using this procedure, I never noticed the check engine light coming on after the engine started. Now, I use the same procedure, but the check engine light comes on about 5 seconds after the engine starts and stays on for about 8 - 10 seconds.
Also, I noticed in the owners manual that it says the check engine light is red. Mine has always been amber.
My questions are:

1. Would my installing a siren have an effect on the turn signal cancellation?

2. Is what my check engine light is doing now OK?

3. Should the check engine light be amber or red?

is that alarm kit plug and play?
just repl. the turn signal module?
i think that both items about the check engine light are ok

Yes, it was the plug and play model. Loosened the electrical caddy, found the connector, plugged it in and put everything back together.

wonder if the new module is bad
if i'm correct, it gets a speed signal to cancel the turn signals.
i wonder if there is diff. settings in the new module that can be accessed thru cycling the key or something like that.
