You can get a flat clearcoat I think. I was thinking of doing something like this as well and I am pretty sure you can get a clearcoat that won't ruin the denim.
I would check with a painter if I were you. Not trying to be a smart ***, but I am sure they would have an answer for you.
I know a guy that does all kinds of old school stuff on hot rods that are often have a denim finish, it is not a problem for him but I am not sure how he seals them or if he does at all.

I checked with the painter today. Not many people have experience with the denim paint. He said he would normally tape off the flames then lightly sand the interior to give the new paint something to grip to. There would be some sanded area outside of the newly painted area so the edges don't peel, then he would buff it and clear coat it. The problem is you can't buff the denim without changing it towards a gloss finish.

If I remember I will try to ask the local guy. I talked to him about it a while ago for my Bob that is painted with Pacific blue denim, but we did not go into details. He did not seem to think it would be a problem at all. As a matter of fact I will send him an email, hopefully I will remember to come back to the thread and update.
