My dad's SE Dyna has Reinhardt 2-1 exhaust, the SE intake, and Harleys SERT. That's a sweet sounding and running machine. The guy he bought it from had done the work so I don't have a price for you, but +1 on the 2-1 exhaust.
Probably gonna take the whole $1000 to do pipes and fuel pack with labor. Far as the engine warranty, As pipes go I don't think that voids the warranty unless you're in California maybe...
Second the motion on cams (Woods, Andrews or S&S would be good choices ... gear driven, preferebly). Also get the heads professionally ported. Thunderheader, LSR or D& D Fatcats are good choices for the pipes, but for best performance, 2-into-1 are the way to go.
However, that'll cost ya considerably more than your grand; so ....
Bank the grand and start a monthly allotment to augment it. In the interim, do your homework and then when you get the funds accumulated, you'll know how best to employ the funds to greatest effect.

paying for a massive wedding! not one cent goes to the bikes till that is taken care of... besides most of my mods planned i dont have to buy anything... just make it, paint it, powder it... that stuff is cheap when it is just supplys in bulk... but i have been asured that big bore is a wedding present... i am going to have hollywood cycles do my motor... he is a forum member, local guy, and where i send all my customers that need motor work... he does some killer motors, so i will let him do mine for me... I can rebuild them, just never been much on the performance mods to the motors.... that i leave to someone with a good dyno and a great reputation! ooh ya and dimond cut heads are a must!
