You should take advantage of the mishap... paint completely different schemes on each side of the bike.
before i got to this post i had the exact same idea lol...that would be the sicist thig i had ever seen especially if it was because it was stock...i would leve the different ..that what makes your bike unique..
My dealer said they did not notice the misplaced emblem.
BTW,I did know the difference of the emblem on the tank when I got my fatbob from the dealer ... I thought it was `normal` but could not figure out why the Harley did such design ( sigh ).

The emblems are held on with double-sided tape. Replacing them is not a big deal.

The emblem in your second pic is exactly what came on my Superglide Custom. (Which I replaced with Rocker-C emblems 2 days after buying the bike.)
I recently noticed that my front fender color doesn't exactly match the rest of my bike. The FXDC I bought is red hot sunglo but the fender is different, more like red sprayed over a black base instead of gold which I believe is how the red hot sunglo is painted. Not a huge deal but now it is bugging me for some reason.
Yes, the emblem in the second pic is from the FXDC. When I got my FXDC, I took them off as I dislike that style of emblem and put on the red color-matched emblems that come on the Electra Glide.
