oh and ps the manual is a liar lol... so is your dumb *** dealer. pipes dont void your warranty. esp WHEN THEY SELL YOU THE ****ERS!! LOL... my stealer told me that same thing so i wend to a different stealer. lol good luck...
Oh, and my speedo needle vibrates at certain RPMs as well. Did yours do that and is it now solid with the SE??
Have you checked the belt tension? If the belt is too loose it will transfer a vibe up through the seat, back seat in my case. My wife told me something felt weird after the last tire change and it even caused my seat, bolt-down plate, to crack. I fixed the seat and went looking for the problem. It turned out that the belt was too loose. It didn't take much adjustment but it was enough to stop the vibe. Food for thought------jack
To be totally honest, I typically don't shift to 6th until around 65......typically.
Something else I was thinking of...well more wondering about is this; I get the vibs more in the evening while riding home from work between 1700-1800. Now it's the same route but I do live in Virginia Beach and the traffic is always slower and worse in the evening. I also get stopped at more red lights. In the morning when I'm going to work, between the hours of 0515-0600 (my neighbors hate me), I have less traffic and less stop lights.
Wondering if all the stop and go and the slower speed of the evening might have something to do with it? Just a thought......

HMM! No not yet, I'll check it out this weekend, thanks!!
Do a little more research on transmission vibrations, mine started before 500mil's, starts in 4th and stays in 5th and 6th. Dealer blew lots of smoke up my a$$. Found out later the 6 speeds have been a problem, after I paid for the extended warranty and at 8500 mils the vibrations are progressively worse, he might fix it now.

Reason: word
Don't worry, your not hurting the motor running it in 6th gear @ 60 or 65 mph, but you are putting some pretty heavy torque onto the drive line in those circumstances. What you are feeling is torque vibration from the motor beat through the motor mounts. Most all big v-twins and vertical twins make torque vibration when pulled hard under these conditions. May hurt the motor mounts if you do it all the time though. I most always go into 6th gear at 60 or 65. If I wanted a buzzy girls bike, I would have bought something else and I know it hurts the motormounts and don't care, when they go bad, I replace them. In the wind.
I always felt that the "A" engine requires more revs, and even if you're above the lugging range, it wont smooth out til you get a few more RPMs up. However, if this happened only recently, it could be anything from loose spokes to loose motor mounts.
