You can correct some misalignment with adjustment. However, for safety sake I would pull the swing arm off and check the bushing and associated housing where it attaches at the rear of the trans and see if there are any stress marks/cracks/bends in both the trans case and swingarm. Check the shaft as well. You should be able to properly measure the swingarm when it is off the bike. If it is bent. Replace it.
Bolt everything up and see if it will align properly.
I doubt you could bend them into each others since it should have been solid with wheel and spacers at the axle. The struts yes, nothing solid between them.
The only problem with that is that the axle moves front to rear, independently on each side. ..If it didn't, you'd never need an allignment.

That's a good idea to check for stress in those areas. I'll pull it and check tomorrow. ..but you think it needs to be replaced if it's bent, even if there's no stress at the joint?
I'm pretty sure I've heard of people heating and bending the swingarm apart to run larger tires..
Are all Dyna rear forks after 06 interchangeable? I found one for an 08 bagger on ebay for a decent price.

I don't want to get into a physics or geometry argument on a Harley site, but if the swingarm is supposed to be square or obtuse, it's definitely bent.
