just got my bike dyno came back at 97hp and 107tq which should go up when the bike ran in. i got the se heads 103 kit so am using using flat top piston what if any benefits would using stoker piston give.
He is comparing apples-to-apples. The 96-103 is the "stroker" engine w/4-3/8" stroke. They call the pistons strokers from the 88" days.
To the original question- what HD generally labels as the stoker piston is flat-top the same as the kitted piston, but is forged as opposed to cast. Both flat-tops should yeild the same compression. There are other pistons though that could be termed "stroker."
The way I understood it, the only difference with a stroker piston, was the location of the hole for your connecting rod. They have them in cast or forged. At least that's how it used to be.
You already have the appropriate piston.
You can add a domed piston for more compression, but you better know what compression your cam likes, because you can ruin the whole combo by adding too much compression!
Does your bike ride good now? Do you enjoy the ride?
Why chase numbers if you like the ride?
Unless of course you plan on painting your numbers on the side of your gas tank.

To the original question- it really depends on what specific "stroker" piston you are talking about because HD markets several flavors.
You are right, the OP should put in "stroker" pistons for a 4 5/8 stroke and make that sucker run like a bat outa hell. The compression might be a little low, but it won't ping, and starter will last forever.
Good luck with that.

Reason: error
what cam you using, what pipes? that seems low for a 103? hell i have a 95 and am at 94-97 depending on weather and who dynos it... when i finished my build it dynod at 94 when we did a dyno shoot out last week it came in at 97
i have a 95 w/ flat top pistons... major dif i see is wiht forged pistons you can run a shot of NOS if you want i can not do that with my SE flat tops as it will blow a hole in them
got it dyno at the local harley dealer. they the only ones in the city i live in. am just trying to get i bit more power both in hp and tq. v&h side shots 103 kitted se 255 se heads 50mm throttle body but am geting 97 and 107 that just dont seem high effort for the work i done another 5 on each i would be happy with. what should i do.

Get a good 2 into 1 pipe. Followed by a tune for that pipe.
