The rubber bumper on the frame that the kick stand rests against when in the up position could have turned on the frame allowing the kickstand to hit the frame causing a clunk sound every time you hit a bump. Or a loose fuel tank bolt.
Crank down both gas tank bolts. I can almost guarantee that will solve your problem -I had a tank bolt that wasn't even that loose, but after putting a 1/4 turn on it (it was all I could do), the clunk I was experiencing went away. Put a wrench on your tank bolts before doing anything!
When it's cold, try jiggleing the end of the tale pipes. That was my problem, a rattle at every redlight that drove me nuts for a long time. Let a friend ride the bike and the exhaust pipes fell off at speed and scratched the hell out of the chrome. The dealer had just finished installing forward controls on it. ?

I had air shocks that were damaged and deflated. Riding alone didn't have any issues. With a passenger it bottomed out and damaged both saddle bags (fiberglass).
