Default Motor problems!! HELP PLEASE!!

Ok gang, put your thinking caps on and give me your BEST advice
I have a 2004 Dyna Wide glide with 13210 miles on it, stage 1 download, vance and hines straight shots, and no other mods, and I have put the last 120 miles going to and from my local shop! Ok here is the problem, first of all the bike Never acts up at the shop ( normal when you have a problem) and its only after they claim to have fixed it and approximately 50 miles of easy riding that I start noticing a small spit back through the throttle body. Then after a few more miles the idle goes up slightly and it really starts spitting a lot more and a lot worse. Finally it starts missing soooooooo bad that I barely make it to a place to stop! Now here lies the really weird problem, after I shut it off, sit for a minute or two, I crank it up and Shazam, it runs nearly perfect only with the occasional spit or two till I get about 3 or 4 miles and the monster comes back to life until I cut it off again!
Now I know the majority will say that the coil is bad, and I say that the last time in the shop, they replaced the coil and it ran fine for 30 miles but didn't act up till I started it up and rode it a few days later! To date the shop has replaced the coil, crank trigger, spark plugs, cleaned some corrosion off battery cables, test run it several times, cleaned some terminal plugs and put dielectric grease on the plug ins and had a Buddhist monk give it a clean bill of health! All this in 4 visits to the shop and now I am starting to wonder if that monk was really Buddhist!
Yes sir I'm really at a total melt down concerning this bike. I called the last 2 owners and asked for any history concerning this problem only to find out that neither had a problem! Seems I now have a gremlin in my ride and I have installed 3 bells on the bike to ward off the demon! Maybe only 2 would have been enough, but if 2 will work, then 3 will do wonders or so I thought.
Ok, I know I am long winded, but I wanted to point out everything so no one will ask if I had done this or that!!
Any and all help is greatly appreciated because I no longer trust the shop's attempt at throwing parts at the problem at my expense!
HELP!!!!!!!

Flush out your tank and replace fuel filter..can be intermittent delay of fuel issue..i assume it's a carburetor bike...spray in some carbon cleaner while reving bike to clean butterfly and choke plate. Just a thought..

Check fuel pump intake lines for pin holes. I believe you said throttle body. Get FI specific intake cleaner and spray your TB real good. You didn't say if you are showing any codes in the diagnostics. Something to check too.

Do you know if it is at the same temp. every time it starts to spit and miss. just wonder if it is something in your program at the ECM that is throwing off AFR table. only thing that comes to mind since you have checked all connections and sinceors. Have you checked your codes to see what comes up?

No, fuel injected. I was considering a fuel problem because when it starts the problem, seems it's just like a carb bike leaning out as if it were out of gas. My old coil checked out bad or so they claimed and I have it now checking it with my ohm meter. Doesn't appear to be bad! But the popping and spitting is very similar to an electrical problem! Now I do get both the non combustion trouble codes when this happens, but no others appear!
Thanks for your insight, but put your thinking hat back on again and let this one rattle around for a while longer! I know I'm not the only person on the planet that has had this problem!

Come on all you gear heads and ole time harley mechanics, think way back and you will know someone that had the same problem! By the way, it's my first harley and I don't want it to be my last!

the only other thing I have found was customer added frame mount off the starter bracket and it was pushing up on the coil wires and shorting out the fire to the plug.

Did you take a look at the fuel pump? Pin holes will create the problem you are describing and are fairly common.
You could also try plugging in a known good ECM and see if that cures it.

Since I am a newbie with this bike, I'm not up on where the fuel filter or the lines you are talking about are located.

I wish I had a parts house to try the part you are talking about. Believe me, I have thought of doing just that, but I just don't have one available and I don't think my local dealer/shop is going to let me try one!
