Any aftermarket mufflers for our style of exhaust system will fit, from around '95 until a few years ago, so you are not limited for choice, but spoiled! As a simple example I have a 2008 system on my 1990 bike, so even pipes up to '08 will fit your bike.
As for 'air intake' I take it you mean a complete replacement air filter housing? Carb ones won't fit your EFI bike, it's as simple as that! Might be possible to make one fit, but will require some skill and tools. Your bike has MMI in other words Magnetti Marelli (same as a Ferrari, well perhaps not identical.....).
You will need some way to tweak the tune when you change things. The '96 ECM is not adjustable from factory tune. There a couple of options available out there.
Not too many choices for intakes that will fit efi. I went with the HD Screaming Eagle. As Crashone said, you will need to swap your ecm over to a 1997-1998 model, and add a fuel tuner with proper map, or get it dynotuned afterward.
So I am finding a few 32449-95a ECM modules on ebay. Is this the correct one for the 97-98s? Do we have a PN# for the HD intake or any other brand that would fit? I could probably do some modifications to one that doesnt quite fit. I ain't scared to break out a dremel tool and a torch
The correct Factory ECM module for my 98' Evo M&M is: 32423-97 and the Stock HD wiring harness is 70233-97. I don't have access to a cross reference manual for your Scooter perhaps someone else will chime in as to whether or not it will fit in your 96' ??
