OK, a couple of things come to mind; Have you ever tried to operate the butterfly by hand without the cables attached? It's highly unlikely the problem is there, but just a thought. Also, 14" Apes, what about the risers, how tall are they and do you know the length of the cables your indi put on?
One test to see if your cables are too short is to start your bike, stand it up, then rotate your handlebars all the way right to all the way left. If the rpms change you need longer cables.
Hey Kickstand after looking at your pictures again I think the problem is in they type of cables you are using.
Looking at your pictures it looks like the cable ferrules aren't fitting down inside the cable guide. That effectively makes the cable guides longer and then they can't fit under the tank.
Can you look at the cable guide when you twist the throttle and see if you can see any movement.
