Remap/programmer for exhaust alone?

Remap/programmer for exhaust alone?
I have heard conflicting sentiments on this topic. If I were to replace the stock exhaust on an 06 EFI without doing any intake work, is reprograming necessary? Open pipes? Medium baffle? Is there a concensus on this?

I put a set of V&H longshots on a 2006 Heritage without any changes, bike sounded good but performance was crap. If i stayed in the throttle no real problems but lower speeds caused it to cough and "skip". From what I've learned, air flow through the engine and out the exhaust is all about equal balance and pressure, changing intake or exhaust components without adjust fuel mixtures may cause poor performance.
