This is my first harley, and I just bought the Freedom Performance Amendments today. I'm hearing mixed things about removing the baffles and if it will cause any damage or not. Can anyone give me some solid info on wether or not to do this?
My guess is that most of the responses you got were from folks that missed that you are not running stock exhaust.
Removing the baffle will cause a drop in the low and mid range torque. You can gain all of it back, plus some by installing some Thunder Torque Inserts.
Regarding your tune...more info is needed...do you have a tuner or some XiED's? Do you have a free flowing air cleaner?
If you have no tuner, and are running the stock exhaust, then replacing the baffles with TTI's will have the bike running better than it is with the baffle in.

no worries. I just hate joining a forum and asking a question because i dont know diddly squat about the subject and people giving a smartass answer in return. Same thing happened on LS1tech.com when i bought my camaro and didnt know anything. But hey, you ask questions, you learn, and then you build a 408 stroker from scratch a few years later!
