A good pair of cycling shorts with a decent pad will work wonders. I can do 12 hour days on the (pedal) bike with a pair of Assos cycling shorts. No issues. Never done 12 hours on the Dyna, but it has to be more comfortable than my carbon fibre bicycle saddle.
Also, a quality chamois creme might also be helpful. Again - Assos makes a very good one.
The obvious answer is the right seat and gear. Duh, right?

I have two pair, you rotate them and wash them in a hotel sink, dry overnight.
Your gear needs to breathe. I wear mesh gear with only LD riding shorts underneath. Depending on your bike's wind protection, you can do this year round. I was in Maggie Valley last weekend, 32-36 degrees the first few hours in the morning. I had on BMW Airflow pants and jacket with LD riding shorts only underneath, no full length pants with seams. Of course, I had a Gerbing's Jacket and heated grips, but the lower fairing protection was good enough. I wear dry fit moisture wicking socks and shirts next to the skin, layer for cold weather and remove at stops.
The seat is always subjective. However, a firm seat is the answer. If your just uncomfortable with no hot spots, the LD riding shorts will help a lot. You need to get air movement in your gear and remove moisture. Try positioning yourself on one "cheek" at a time, slight angle left or right, to allow air flow. Colder weather would be ideal for these type rides, but not always possible. I use this gear in triple digit and freezing temperatures.
Yep what he said. Did a 5k trip from Milwaukee to San Diego. Left here it was in low 50s and rain. When we stopped for the night in Oklahoma city right around 100. I wore underarmour with nylon shorts under my fxrg textile pants vents open, hd mesh jacket with underarmour shirt under it. Wore that combo for 5 days with daily mileage from 400 to 900 a day. Never was uncomfortable. I also rotate an air hawk in every couple of gas stops. Done a few non official iron butts and wish I had listen to the advice here before.
Sheepskin and Gold Bond Powder (yellow can only) or baby powder. Compression shorts if you can stand to wear them (I can't).
No gel pads in the heat, they only retain heat when left out in the open sun.
Most I've rode is when I take the yearly vacations. Usually 8-10 hr days and I can say I've never had it..
We probably do take more breaks that you did.. Usually every 2 1/2hrs we'll stop for 15 mins or so..
For me it is 70% seat / 30% under and outer pants. RDL seat is the only seat that works for me and I have spent thousands on seats. Even then, without the right type under ware and pants it can be difficult. Compression shorts without seams and a pouch for the boys is a good choice. I use Reebock. LD Comfort is also good but no pouch for the boys. High quality textile motorcycle pants are also a must for me for the long haul. Jeans cause big problems sometime after 500 miles. These three things (good seat, undies and MC pants) and my butt has no distance or time limit. Remove one of the 3 and misery will set in after 500 miles.

A fold of jean fabric or a seam that's 1/64" thick can feel like a it's 1" thick after a couple hundred miles. Obviously it's worse if you're a bigger person. Compression shorts really help for me as well. Your basic saddle soreness gets better the more miles you do, just like horseback riding.
I put a Mustang Regal on my Ultra and for me at 6'3" and 245 it made a big difference having the weight distributed over a larger area.
Wider is better. Your seat is narrow which is why you're having this problem. I ride all day for days at a time in my stock FXSTC king & queen seat (about 15" wide) with no soreness at all. Seriously...none!
Someone mentioned sheepskin. Never used one but heard great things about them.
