Just got a 2015 Ultra Limited and the dealer is telling me the service due at 1,000mi is about $350. I can take it to a local "ex" Harley mechanic or do it myself for a lot less. The question is will it void a warranty claim later if there are problems?

What can cause problems with your warranty are problems that occur if the required services are not done and the problem is directly related to neglect. If you keep records of your services, no matter who performs them, you won't have a problem having a defective part or malfunction covered.

I let the dealer do my services while the bike was in warranty, as soon as it expired I started doing it.
I can say that when I took delivery of my bike, once I got it home I found the screws for the backrest barley screwed in.
Im sure they were overlooked during setup as they call it.

The quality of the service being performed is only as good as the mechanic doing it.
Not all dealers are created equal, so it is possible to get some less than quality work done at one.
But there are some very good ones out there too.
Also, keep in mind there are lots of riders out there that for one reason or another have absolutely no interest in doing this type of work themselves.
They are either not qualified (and admit it), or they don't have the time and are perfectly willing to pay someone to do it for them.
Im on my second Harley that I bought new. Neither one has ever been back to the dealer or independent for service.
I have performed all services myself. I did however use Harley oil filters to ensure proper back flow valving, and use Mobil 1 V-twin oil in both.
For what the dealer wants to perform just the 1,000 mile service, I bought a motorcycle lift, torque wrenches, etc etc plus good oil and still saved a couple of bucks.

It costs more, but I let the dealer do all the work when the bike is under warranty. REASON: If they find something wrong, it's ALREADY at the dealer. They can fix it right on the spot. Parts AND labor included.
Once the warranty is done, I do everything myself except tires or cracking open an engine case. I'll even start doing those once I get some more tools accumulated.
